Thanks to everyone for all the replies. The flywheel was bad and the flywheel did cause the misfire codes. We did replace the IMS bearing while doing the clutch and many thanks to the people that gave us insight on the job procedure. Trouble codes: P0300 (Misfire Detection), P0306 (Misfire cylinder 6), P0304 (Misfire cylinder 4), P0305 (Misfire cylinder 5), P0174 (Oxygen sensing adaptation idle range bank 2).
