Hi Jason! I'm sorry you're having trouble with this. I suspect what's happening is that you're clicking the OK button on an Estimate upgrade screen without also changing the setting to "Retain On Invoice." Here's a shot of the screen I'm talking about: [Parts ... Login to read more.
